Am I missing something?  Rain water usually comes from the sky.  Get a cheap
blue tarp and cover the whole thing.  Leave ends open enough for
ventilation.  

To clean the drains, get a bottle brush on a very long wire handle.  Try
Harbor Freight Tools, mine cost about 3 bucks and has about a 30” handle.  
Or a piece of plastic coated 12 gauge wire with the tip bent to get around
that first bend.  If you clean the tube from outside, stand back when you
clear the blockage.

If the boards dry out just get a good water resistant primer then paint the
boards.  Actually thin or penetrating epoxy sealer will work.  Add pigment
to make it opaque to  hide stains.  Brown pigment will work fine.  This is a
lot easier than fitting a new piece of plywood.
