Dave,

There are two more likely possibilities than condensation.

The diamond board trunk has a neoprene seal for the cap.  When the boat sits
in water below 60 deg, the seal starts to leak.

Wind will raise the pop top up enough to allow rain to come in.  The
horizontal bar of the pop top brace should be tied down with a line to a
cleat on the side of the companionway step.
