Our larger dog is 60+ pounds with long nails and it's never been a problem.  Our dogs aren't fond of the water but do love lounging on the foredeck. - rob

I don't remember having any issues with dog nails doing damage. Our dog spent most of her time on the foredeck waiting for us to get close enough to land for her to jump off. It was a constant battle. She just enjoyed swimming  and chasing fish. It was the same problem on the Hobie also. She was a great  sailor, but loved the water.
