I can't imagine doing more than you have already. If the leak is slowing it
might be that the gasket is still reforming.

We think similarly - I basically already did  what you suggested. I painted
the cap surface with epoxy and carefully sanded it all very smooth and no
hairline cracks. There were some very gentle "waves" between bolt holes that
I estimate were smaller than 1/32 of an inch peak to peak that I felt the
neoprene should have no trouble filling. The trunk surface itself was in
pretty decent shape except near the front - where the notches in the sides
of the trunk occur - they're about 1/4" deep, 1 1/2 " wide. There were
little notches in trunk surface surface on both sides at that point. I
epoxied those and carefully faired in with rest of surface. The extra
tightening I did was actually very gentle - just finger tips on a short
wrench - I think I was initially over cautious.

Status now a couple of days later: The "leak" I'm seeing now is just a
little water seepage over about 10" that in most places just seems to sit
there on top of neoprene sticking out - never goes over into bilge. I've got
a 3x3 " piece of sponge about 1" thick that, after two days, I can just
squeeze a little water out of. The trend has been to leak less and less
rather than the other way around. I'll pull boat soon to do other stuff and
suspect that giving it a few days out of water may eliminate leakage
totally.
