If you store the boat on jack stands with the bow much higher than the 
stern you can reduce the damage, no matter where the water is coming from. 

In my boat all the water that gets into the boat will collect in the 
fiberglass lazarette, and most of it will channel toward and exit 
through the stern self bailing scupper.  Make sure the stern seat holes 
go somewhere self-bailing.

I don't wind up with a whole lot of water in the lazarette, and I always 
have blocks under the trailer so the boat can't kick up from the added 
stern weight.

Check and bail the lazarette periodically.
